It sounds like the car is attempting to pair them in premium mode which is basically rSAP (remote sim access protocol). Your phone needs to be compatible with this system. Depending on which module you have in the car it may be limited to this. The module should be under the drivers seat if it's an original fit.

As I understand it, an iPhone can connect to the car in one of two ways (not both) - 'traditional' Bluetooth phone sync OR CarPlay (when you don't need the phone sync 'cos you just use Siri to make a call etc). I use carPlay so can't really comment further on the phone sync. I assume (but don't know) that AndroidAuto is similar.

To get stereo bluetooth, you probably need to add an extra wire for the other channel between the BT module and headunit. If the aux is factory fitted, it would have worked originally. Sounds like a previous owner has done some messing about if it was disconnected.
you can programme the central locking part of the key with vcds, which you could pick up second hand, but you'll need to go to main steeler for the top part of the key ie the blade and the transponder . some independent key places maybe able to cut you a key and programme it, but they would need to have the expensive equipment that skoda/ vw
